This PR is a work in progress, hopefully a fix for https://github.com/csiro-coasts/EMS/issues/28

Confirmation: after testing, this set of patches does resolve the segfault that was blocking SHOC init calls with DO_ECOLOGY enabled. (i.e. fixes https://github.com/csiro-coasts/EMS/issues/28)

These changes have been made in the internal SVN repo and appear here in release 1.5.3
