I haven't been keeping up with nengo_gui development much but I just saw @drasmuss's screenshot. Is it possible to also include .. (or call it "Up a directory" or whatever) in the file list? This would make it at least possible to traverse around to arbitrary directories, though there may be some security gotchas which this.
