Master included unnecessary target files, so I removed them and added a new gitignore file

JTA and JMS dependencies we're available from other online repos, so it was possible to include them to project pom. User doesn't need to manually add them to local repo.

There were also errors with different library dependencies etc. Dtd type def bug prevented app from loading in Tomcat.
