Allow monitoring functions to take submit file parameters directly as input.

Merging. Changes are as follows:

devs should use start/end-session now, instead of develop-remote.
the use of flags off the base neurocaas-contrib command is now deprecated.
improved handling of stacknames for monitoring.
inclusion of test resources when initializing a new stack.
changed default behavior to respect location and analysis name flags set through neurocaas-contrib init
