ap_trace is consistently tracing spectra below the trace #5

@rjs3273 reported that the trace found from ap_trace is consistently shifted below the spectrum (as traced by eye; below = smaller pixel number). It is not clear where the problem is at the moment. Could be a resampling issue, could be a plotting issue.
