Apply_affine should allow custom target channels rather than copying all #143

Currently the apply-affine copies all the target channels to the new zarr store. @ziw-liu, @ieivanov, and I have found this to be cumbersome when we only want to register 3channels with each other and or not want to duplicate all the data.
