run script #388

Run script from root dir: bash scripts/run_analyses.sh

I had to edit some older modules because we had changed file names in the data folder. I also tried to remove erroneous and unnecc. lines. Everything seems to be running now without an issues!

Try now. Merged main and fixed typos. Ran it runs and completes.

These conflicts should arise when I merge main (after pulling) and I do not see them for some reason. I had to literally open up a script above to see the carrots... but did not come up as conflicts, like they normally would...
