Did you try on the console nvim client? It sounds like a problem on you color scheme rather than a problem with Neovim-gtk.

yeah it works properly in terminal and other GUIs

Which versions of Neovim and neovim-gtk and are you using? I can't see any problem with the popup using Neovim 0.4.4 and the latest git version of neovim-gtk (on Arch Linux).
