When prj2wepp merges up the profile, soil, and management breaks, it needs enough decimal precision with the down-the-profile faction to rectify the value to the same point! It appears providing full decimal precision to the value will make the magic happen.
The flowpath2prj.py has a very small non-zero slope default of 0.00001, this is too small for WEPP it appears, so lets go down to 1cm/3m, which is about 0.003, or 0.3%
