It's more than just a single color that makes up a theme. Besides that, I don't see a comfortable way of providing this variable in a convenient way.
I would also argue, that the configurator becomes more and more obsolete. With the recently added capability of the native automation editor to edit the plain yaml of automations you'll almost never need the configurator for this. Lovelace can be configured nativley as well. Those few cases where falling back to the configurator still is necessary are not worth the effort in my opinion. If someone wants to do this I'm fine with it. So I'm tagging this as help wanted so people interested can chose to contribute on this matter.
Change the value of color/background-color in the CSS file to a variable like --background-hass-configurator so it will be possible to change the colors with a theme.
