By "off", you mean that the brightness slider is set to black for those bulbs?

Correct, by "off" I mean the brightness slider is all the way down for those bulbs.
I'm fairly new to Hue (2 days) so if there is a better way to turn bulbs off I'm eager to learn!
I have this issue as well. If I turn a slider all the way down in one of the scenes I created in the iOS app, QuickHue ignores that light entirely, which means if the light was on, it stays on when I switch to that setting in QuickHue.
