Updated the Makefile to embed R and started working on td_r.cpp file. #2

I assume this is just a work in progress since all the functions still have the jl in the name?

@kaneplusplus should I pull this or do you want to rename the _jl_ bits

You can pull it. All of the _jl_ bits are commented and I'm using them to keep track of the functions I still need to implement.
