I noticed that xenome index writes by default to /tmp and doesn't error out if /tmp is out of disk space. I also noticed that setting $TMPDIR I can point it to another directory but this isn't documented. I suggest writing temporary files to the working folder, documenting $TMPDIR and possibly exposing the temporary directory as a command line argument.
