Additions:

Added a blast method parameter for OrthoBlastN
Added loggers for MSA class
Restructured SGE class
Finished mygene.py & MyGene class.
Added pandoc.py to Tools/pandoc and added PandocConverter class.

Deprecations:

Deprecated Gi functions by converting them to seqid functions

Changes:

Changed name to comparative_genetics.py & merged classes into 1 file.
