Simplify CLI menus #8

Right now, the main menu has these options:

Setup
- Configure paths
- Update source code
- 5 x menu items
Integrations

This is problematic in several ways:

it combines source code updating with "configuration"
the source code menu is buried with multiple options
the source code configuration makes is a little convoluted, as the user HAS to set the settings each time
it makes the configuration documentation very long, when a user may not need to update source code

A better menu setup that would solve all these issues would be:

Configure paths
Setup integrations
Update source code
