Combine project files #309

This aimes to make the project structure more straight forward by combining the javascript and coffeescript files into the same folder structure. It hasn't actually been necessary to split them for ages and it should make things clearer by doing this.

@davidedc have you had a chance to look at this yet? should be zero changes to functionality but just tidy things up significantly
