It's simply of matter of many counters in a small space.
With all the counters that Tinkering puts on it almost "fills up" the card. But you can find small spots on the corners away from the counters where you can shift+click to untarget the card.
Hope that helps.

When I target a facedown ICE and play Tinkering, it puts the counters on correctly, but then shift clicking on the ICE again doesn't deselect that ICE. I have to wait 15-30 seconds before it will respond to shift-clicking. I can target other cards during this time and everything else seems normal.
This has happening consistently the last 5-6 times I did it - is this a known issue or something new?

Make sure all the tokens have finished being put (it should have 4 of them) and then make sure you're not targettting over a token. Zoom in if you have to, to make sure you are clicking over an empty spot on the card. Other than that, there's nothing else I can do about this myself. In general you don't really need to target the ice that much anyway.
