You can already do this by making your own squadrons and factions. The custom factions and squadrons wiki page has more info on how to create both of them.
To further clarify as I don't seem to be able to do it, after digging around through custom faction and squadron files, is the ability to define squadrons for only that faction, and not the DCS-native country that the faction is representing.
For example - I have created a custom faction, "Osea", whose DCS Country is "Combined Joint Task Forces Blue". If I then create squadrons with their country set to "Osea", and then start a game using the Osea faction, I get all the squadrons that show up under 'CJTF - Blue' regardless. I would like to have them not appear.
Additionally, forcing livery override in the faction config does not work either, as they simply take the first squadron/livery they find (usually the Turkish 191-Filo livery).
The ability to select specific squadrons will come in a future release and should get you what you want. And you wouldn't need to use the livery override, just set the livery in the squadron yaml itself.
One small feature I'd like to see added is the ability to define squadrons within a faction. This would allow 'fantasy factions' that aren't present natively in DCS to be played.
For example, there is a large section of Ace-Combat themed skins within the community, so having the option to create an 'Osea' faction with only Osean squadrons/liveries present, would be a wonderful addition.
