Fix for using default singleCopy.config in GeneFamilyClassifier #9

@ewafula Both of the bugs we saw when using the GeneFamilyClassifier tool in Galaxy are fixed.

I have merged them. I will release the v0.7 with once I commit a working version KaKsAnalysis pipeline later today or tomorrow morning.
