replay gain scanner can't detect if flac files were scanned already. it means 
it will scan all files all over again. there may be a bug in libflac because 
qtgain behaves in the same way: assuming no tags present. However there must be 
other way to figure presence of replay gain tags inside file. Windows Foobar 
works perfectly in this matter. maybe using some sort of qmediainfo access will 
help?
