We should investigate making it possible to specify the protobuf version as part of the build process, as different hadoop distributions / versions seem to have issues with protobuf 2.5. This would require a proto file compiled against both versions and probably a good deal of work in the ant script. Let's discuss whether this is a good idea and how to go about it here.
