I haven't worked with script hooks before but was intending to do this eventually. I just tried it and it doesn't work for me either. I tried a test script also acting on selected publications, and that didn't work either so I think it has to do with how BD identifies the file being acted upon. Let me look at the BD script hook examples....
After some experimentation, I added a separate version for use as a script hook.

I've forked the repo and added another step to the two BibDesk scripts: using https://github.com/jdberry/tag (to read the Mavericks tags) and ExifTool, I write the keywords to the PDF file itself as keywords in the meta-data. So, now the keywords are the same in the BibTeX bibliography, in the Finder tags, and in the PDF file itself in its meta-data.
I found your keywords2tags script today and it promises to be a good addition to my workflow. I've tried to modify it to run it via a script hook in BibDesk so that it copies keywords into tags for any new linked file. No luck. Is this something you've tried?
