Small one: Dark/input.yaml is outdated with respect to the available Lyman-alpha mocks. E.g.

{DESI_ROOT}/mocks/lya_forest/london/v4.0/master.fits ->
{DESI_ROOT}/mocks/lya_forest/london/v4.2.0/master.fits

Further issues:

-T $SCRATCH/quicksurvey_example/targets/no_spectra/dark needs to point to e.g. truth-dark.fits, not truth.fits?

TRANSPARENCY -> TRANSP for e.g. subset_exposures_dark.fits shipped (to match https://desidatamodel.readthedocs.io/en/latest/DESISURVEY_OUTPUT/exposures.html)
