Decompile different folders as it is in original APK

What steps will reproduce the problem?
1.Simply decompiling an apk, but not all
2.Some apk are decompiled/recompiled correctly
3.Resources.arsc and classex.dex change its dimensions even smali and values 
folder are untouched

What is the expected output? What do you see instead?

What version of the product are you using? On what operating system?
v2.0.0RC3 on Windows 7 x64

Please provide any additional information below.
With v2.0.0RC2  same apk de/recompiled correctly(with no issue above)
