Use Template Files for Project Init #91

After converting initialize() to use a template file, it seemed that the other templates should be converted as well. So all project files (except DESCRIPTION.txt and VERSION.txt) are now initialized from templates. Additionally, the new --template option on initproject allows the files to be specified at run time.
