Update CMake files

Using https://github.com/BVLC/caffe/tree/master as an example, update the cmake lists:

• [ ] Add in a separate file in cmake dir for APBS integration
• [ ] Add in flags for linear algebra multiplication
• [ ] Add in target for gtests
• [ ] Clean it up
