Change some syntax and fixed W605 errors.

@eboileau this PR is from Petr (also SSC) who is going to fix some of the flake8 warnings/errors in the codebase - could you approve running workflows? thanks!

The conda install works for this one, as references to pbiotools were not yet pushed, but it fails at the file comparison (Run tests) as before with 1 failed, 1 passed, 1 warning. I will resolve the conflicts now.
