Add a simulation setting such that old diagnostic files get wiped before Flee adds content to them #90

This pertains agents.log. and links.log. in particular.

Currently, Flee always appends to agent log files when files are already present there. Out.csv is overwritten due to the ">" in the runscript command syntax.
