Pep8ify scripts #75

Get the 3 command-line scripts passing flake8.

One class of warnings that might not be easy to address is C901: "code is too complex" (!) These are flagged using the cyclomatic complexity calculated by this script.

I am spinning off the complexity warnings into a new issue #76 and merging this PR.
