I can't reproduce this bug in either of the examples. Could you give some more detail?
Not quite. If I use the preprint class, I get the section header "References" twice unless I uncomment the mentioned line in the preprint.cls. If you see a different behaviour, it's probably something weird with TexShop (that's my editor). In that case: nevermind.

What bst file are you using? It's possible bibtex is adding the References heading to the bbl file.
If that's the case, I can add an option to the class to turn off the references heading.

The bibliography command creates a section named "References". You have another section command "\section*{\referencestitle}%" which results in a duplication. Uncommenting this line works perfectly.
