better organize `./data/` subdirectory #11

I was just looking through this subdirectory to try to find config files, and there are a lot of files. I'm not sure what some (eg, codon.fasta) represent (can't find in README in that subdirectory).

Can you maybe remove obsolete ones (if any) and maybe organize things like PDBs into a single subdirectory to make these a bit more easy to undertand.

I have organized the directory/updated readme.md, but will leave this issue open for now as I might need to make more changes. I also confirmed that the readme display has working links to the config files that were directly sought.
