Mostly it just updates to the latest dms-vep-pipeline and then runs the fitting.
But one other important point: previously the repo was not correctly tracking all the output files, because your .gitignore was out of date. That is fixed here.
Can you look through all your other repos and make sure this is correct. The other way to do that is just to click on the data files linked in the HTML display of the results and make sure they are there. Previously, the antibody escape data files were not actually present for this repo. We just want to make sure any published repos actually make those data available, as the methods say they do.
