Fixes #10.

Update Stan version to v2.29.1 (from v2.29.0-rc2)
gitignore: ignore the examples directory and other ignorable artifacts
Makefile: update help, check target, added dependency generation for C++ source files
README.md: more info
source: split functions into a header file
