Update manual of Bis-SNP #6

Will there ever be an updated manual from version 1.0.0? The only manual I can find is this one http://people.csail.mit.edu/dnaase/bissnp2011/BisSNP-UserGuide-latest.pdf from version 0.71, and a lot of functionality explained there is obsolete.
