I have the same problem on Mac Pro 5,1

As soon as I install 10.11.4 it says no bluetooth compatible hardware. When I use Time Machine to revert back to 10.11.3 it is working fine again.

I am running 10.11.4 official and it seems to work on the 2011 mac book pro 17" But that beta 10.11.4 beta5/6 messed it up.

I used Recovery Console to reinstall OS X onto my existing drive. It put on 10.11.4, kept all my apps and settings, and restored the bluetooth functionality. Handoff is still working.
