I fixed up the code that I posted earlier in the comments for issue 81. I've tested this code without issue both folder and file links on Linux 4.5 rc3 and Linux 4.4.1 (both on x64 Arch Linux). After modifying my exfat file systems on Linux 4.5/4.4, neither Windows or Linux reported errors or inconsistencies.
