Allow a "--threads" flag for step 2 bowtie?

Hi, it would be nice if the number of threads for bowtie was configurable from the 'mango.R' script using a flag at the start of the pipeline.

Thanks for the suggestion. I have added that functionality to the newest version (1.1.2). Please see the README (--threads).
