Merge all recent updates on dev in main #75

Merging dev into main would make sense now as a lot of the user handling was changed and gapfill is now fully included. However, before that we should test the modules thoroughly to ensure that the new user handling did not break any functionality.

I think we can merge now dev into main. I fixed some minor issues, adjusted the documnetation and added more content to 'pipeline.rst' and 'gapfill.rst'. So far I did not encounter any errors that would delay a merge.
