With references (\autoref{} or \ref{}) in the text.
Please avoid referring to figures or tables as being "below"; they often aren't immediately below and they do need a corresponding reference in the text to ensure consecutive numbering.
As an example, I thik the table referred to as "below" in the Methods on page 10, is currently in the Results section on page 15 (?). It doesn't seem to be in the methods tex file either.
