They're placed in the xbox360 folder because of a Proton quirk (where you need to launch ROMs from the same directory as the executable). Looking into moving it later since that seems to be fixed now.
But your other issue should be resolved, ES-DE will no longer show those junk files as ROMs.
If you reset Xenia's config in the EmuDeck application, that should sort it out.

What happened?
It appears that when installing Xenia the emulator files are placed into the Xbox 360 ROM folder location. I don't believe this is expected behaviour? It also causes issues by having files show up in EmulationStation as ROMs.
