Update develop-ref after #2488, #2480, and dtcenter/MET#2812 #2490

This PR is to update develop-ref after recent changes to MET and METplus during the Coordinated METplus 6.0.0-beta3 release. I inspected the diffs flagged by this recent GHA run of the testing workflow for the develop branch.

Difference are flagged in 3 of 58 use case groups.

  1. Use Case Tests (met_tool_wrapper:0-29,59-63)
    • Changes to existing TC-Diag output caused by dtcenter/MET#2812
  2. Use Case Tests (marine_and_cryosphere:10)
    • New output added by #2488
  3. Use Case Tests (short_range:14)
    • New output added by #2480
