Define a way to introduce the possibility of masking channels. How to introduce this info as option?

Also, do the masking in an automatic way (something like if the channel has X% more counts than the adjacent strips in average, it should be masked)

This is done after the ROOT file is created with the open_sesame sensor_analysis command. Some caveats with this approach:

The postproc_cmmd_# branches calculated with the fortythieves were made without any masking, therefore these branches are overestimated and probably would be a good idea to re-calculate the common noise at the sensor analysis stage.

The common mode is going to be re-calculate in the clustering stage
