The default of -i |INPUT| -o |OUTPUT| is probably what you want, that handles
any file extension changes that take place in the transcoding process.

Thanks for the quick reply! I seem to be running into another issue, however.
Whenever I change the input/output directories themselves, the application
crashes. I tried recompiling the AppleScript as I saw in a couple other
issues, but no dice, still does the same thing.

Go into finder and remove all folder actions from the current folders and the
folders you want to change to. Crashes are usually caused by corrupted folder
action lists.

I was actually just about to come back and say that the folder action had
attached itself anyway and if I just went into the app and changed the output
folder and left well enough alone it seems to be working just fine.
