Adding to sim_utils

Adding code to create sim_class to better run pyprismatic simulations plus adding some more functions to sim_utils to:

• get the simulated probe
• to get the sim data
• to get the sim parameters from the output h5 file
• to write the probe to an h5 file that can then be seeded into a ptyrex recon
