This PR includes changes needed to allow Haero to be built as part of a larger CMake project (e.g. EAMxx).

@singhbalwinder, it seems like the changes here have addressed the issue with CIME builds, right? Can you review this and make sure it has everything needed? This PR includes your changes from #476.
