As I´m currently working a lot with CHEBI, here are a few classes/compunds my team and I have found to be falsely classified:

103985, 133908, 195382, 132546, 149654 (these are no alanin derivates (22278) as given from the definition)

189148, 110189, 116193, 105352, 189303, 116421, 214974, 227351, 227346, 173314 (these are no carboximides (35356))

4988, 4989, 6593, 6721, 9120, 9121, 168828, 201233, 205602, 205603, 207909, 210004, 210266, 224656, 226989, 226993, 227013, 227018, 227025, 229181 (these are no (aza)spiro compounds (35624), because the examined rings are connected with more than one atom (classification as fused or bridged rings)

191825(no oxo-group in position 2 to be classified as an (35910), it´s an ester group in position 2)

65649 (no dicarboxylic acid nor one ester group, so it´s not a dicarboxylic acid monoester (36244))

27762 (not long enough C-chain to be a hydroxy fatty acyl-CoA (61902))

15513 (wrong, because no fatty acid (139575))

47922 (is a tetrapeptide (48030), not a tripeptide)

67454 (Ananosin A should not be a Polyphenol (26195) because it has no -OH group at benzol rings)
