Chemical Structures and associated names
The easiest option to obtain the molfiles is to use the SDF files in ChEBI. This also provides associated names, cross-references and chemical properties. It does not provide any ontological relationships.
The ChEBI Ontology
If you are interested in navigating the ChEBI ontology then the OBO file is the best option. However the molfiles are not included in the OBO file. For those you should process the SDF file.
All the data in a database
The easiest option is to import the Oracle, PostgreSQL and MySQL data imports into your schema.
