Good question. So the ciftify one's are in a "space" and resolution (and surface-based registration algorithm) as the HCP Pipelines. They are in "fsLR" space with a 32k density. At least earlier - the cifti files that fmriprep was outputting had surfaces in "fsaverage5", a bit of their own thing. But I think Oscar was working on changing that recently..
Thanks, I will ask Oscar then. I never got the fmriprep-ciftify container to run...despite passing in all the freesurfer license info. I guess you didn't see my response to your response?
BTW, I work with someone who came from Rotman, Aneta Kielar....she pointed out you were from Rotman.

Sorry, this is more a question than an issue: Is there a difference between the cifti files that fmriprep can generate, and your cifti files?
