LSA and Matrix overhaul #28

Purpose of code changes on this branch:

1. Improve the Matrix utilities
2. Fix LSA's matrix building 
3. Repackage the LSA matrix transform classes so other classes can use them

When reviewing my code changes, please focus on:

1. Missing Exceptions or underspecified exception handling
2. Whether the comments are unclear (or missing)

After the review, I'll merge this branch into:
/trunk
