Another set of improvements to the docs.

• equations of motion are derived for the 1.5 layer model, and clarified for n-layer version
• dependencies are described in more detail

Small changes:

• rtd bade in the readme
• remove 'multi-core' from readme and add note in docs that Aronnax is currently stuck on one core
• number sections 3 deep to allow for numeric cross references
